i filled out the pre-screening app for a background search and was wondering if they had the right to see my transcript from my school.

They're a private business. They're allowed to ask anyone for anything.
Whether or not your school will give them a copy will depend on whether or not your choicepoint app included an authorization to release it or not - and I cannot imagine it didn't.
